Have one and here's a couple of things you need to address.
1.Pipe will rub shock resevoir, you need to tweak the bracket to get a smig more clearance.
2.Kicker contacts pipe. You need to space it out a hair.
3.Jetting will need a little tweak.I forget exactly what I did but if memory serves me I richened up the needle one, adjusted the air screw and idle and it rips now.Stock it has a lean bog when transitioning from low to mid.I know I didn't have to change any brass.
4.For myself I softened up the clickers on both the front and rear but more so the forks. It will vary based on your weight, ability etc..

Good luck and enjoy it and let us know if you run into any good adjustments etc..

Oh your right. I did end up with an 09 cylinder on my 08 CR125. Swapped one out before 09's got sent back on recall. I may have one of the only 08 CR125 with a 09 cylinder in the states.
