Is it just me or is the stock chain just a tad short?

It seems like it should be a couple of links longer.

With the proper slack in the chain the tire is quite close to the front of the swing arm and slightly rubbing on the mud guard. I'm concerned that any mud or rocks could jam the tire in the swing-arm.

You hit the nail on the head.. You will rub a hole in the mud guard if you don't move the wheel back.

Mine, 09TE450, seemed real close too- once adjusted properly. But I just ran it and haven't had an issue- I did however trim the back of the mud guard -trimmed the groves off the back that rub on the swingarm- this brought the mud flap closer to the front and away from the tire. Mine does have clearence - it depends on tires somewhat too. However I think the wind at speed can push the mudflap into the tire slightly. No Big deal. NO wear on mine. I will be switching to a Michelin s12 130 or 120 from the 140 which will increase the clearence as well.

I did install a CRF450X rigid mudflap, but I still think it's tight. I'm tempted to put a new longer chain on, but it's kind of a waste of money to do so so soon.

I installed a CRF450X mud-flap since it is a rigid piece versus the floppy rubber OEM Husky one.

The fit is perfect and requires only relocating the left hole.

I also trimmed a bit of the mud-flap to allow it to sit flush w/ the swing arm. There is a section of the upper chain guide which interferes whit the mud flap.

I feel like the OEM chain is too short and should be a couple of links longer to allow for more clearance between the tire and the swing arm. It's pretty tight in there and there is tons of adjustment room to the rear.

Get the stock chain off for aggressive tires ie. Dunlpop 606 plus, there is still alot of adjustment and you wont ruin your mud flap.
